Analysis algorithms
Introduction to cluster analysis algorithm.
I developed this algorithm to speed up the analysis of clustered based fluorescence in neuronal cells imaged on a confocal microscope. The algorithm allows for a wide range of parameters to be set and readings to be output. The main goal was to automate as much of the analysis as possible to reduce human error.

Measuring neurite sections.
A goal of the script was to output the cluster density. For this an accurate measure of the neurite length being measured was required. In ImageJ this is not a straight forward procedure and when performed manually requires several additional steps. Consequently a custom algorithm was developed which would allow quick and easy analysis of the neurite or neurites being measured. The following movie shows how this part of the algorithm functions.

Cluster colocalisation algorithm.
The following movie shows the principle. The challenge was to find those clusters in one channel of the image colocalised with clusters in another channel. Often colocalisations were only along the fringe of the cluster and so this algorithm insures that complete clusters, which show any colocalisation, are selected.
